As with most movies, the source material is often changed to help the story of the film. Characters are changed to make them more appealing or to add some depth that might not be in the comic. Sometimes characters are merged together because to many wouldn't serve the story or make things to cluttered. In any case, characters, origins, and storylines are rarely kept close to the original source material.
Spider-Man 3 is no exception. The nice thing is that the main characters of Peter Parker, Mary Jane, and Aunt May are very much in line with the comic book.
